Graphical bug?

I've been fighting the graphics card in my main computer for a while, but I'm not sure what to do about this, or what is causing it:
What Fraps picks up:

What is actually happening in the game:

What is causing these random graphical transparencies? And why doesn't Fraps pick them up?

FRAPS I don't think records the screen. I think it records the frame buffer or something to that nature and it sometimes does this stuff.

That looks like a driver or a game issue. I doubt the graphics card is bad.

2014 is going to be a good year. More content, more streamlining. Be a part of history!

Something odd: I moved the game over to my other hard drived (partitioned off) and it ran fine. What is odd is that, as far as I know and barring one thing (partitioned hard drive runs XP SP2), the drivers are identicle.
